If your practice runs on Halaxy and your books live in Xero, you have probably wondered why reconciling the two still takes hours every month. Halaxy does connect to Xero out of the box, and for many solo practitioners that connection is all they need. For multi-practitioner clinics, it often is not.
This guide explains exactly what the built-in Halaxy Xero integration does, where it stops, and when a custom connection is worth paying for. We have been connecting Halaxy to Xero, MYOB, QuickBooks and Power BI for Australian clinics for more than five years, so the gaps below are ones we see in real practices.
What the built-in Halaxy Xero integration does
Halaxy’s native Xero sync is set up inside Halaxy (Settings, then Payments) and can run at group, clinic or individual practitioner level. According to Halaxy’s own guide, it syncs:
- Invoices of every type: patient, organisation, third party and funding body invoices.
- Payments, including automatic payments and Medicare rebates once they are paid to you. See how Halaxy payments work.
- Expenses created in Halaxy, if expense syncing is switched on.
- Deposits, which appear in Xero as prepayments and are drawn down when assigned to invoices.
- Contacts: new invoice recipients are added to Xero automatically.
By default the sync is one way, from Halaxy to Xero. You can switch on two-way syncing so that payments recorded in Xero update the matching invoice in Halaxy.
What it does not do
The same documentation is clear about the limits:
- Refunds are not synced and must be added to the Xero invoice manually.
- Deleted invoices are not removed from Xero. You have to void them yourself.
- Payment methods are not tracked in Xero.
In practice, clinics also run into problems the documentation does not cover:
- Multi-entity structures. Service entity arrangements, contractor practitioners and room-rental models rarely map cleanly onto one Xero file.
- Practitioner splits. Calculating what each contractor is owed usually happens in a spreadsheet, outside both systems.
- Reporting. Neither system gives owners a single view of bookings, revenue, utilisation and debtors side by side.
- Duplicates. Manual syncs and re-connections can create duplicate payments that then need cleaning up.
Native sync or custom integration?
| Your situation | Best fit |
|---|---|
| Solo practitioner, one Xero file, simple invoicing | Halaxy’s native Xero sync |
| Small clinic, one entity, occasional refunds | Native sync plus a monthly reconciliation checklist |
| Contractor practitioners with percentage splits | Custom integration or reporting layer |
| Several locations or legal entities | Custom integration |
| Owners want live dashboards across Halaxy and Xero | Custom integration with Power BI |
| Halaxy also needs to talk to MYOB, QuickBooks, HubSpot or Microsoft 365 | Custom integration |

What a custom Halaxy integration adds
A custom connection sits alongside Halaxy’s own sync rather than replacing it. The typical scope for the clinics we work with includes:
- Practitioner payout calculations built from Halaxy invoices and pushed to Xero as bills, so contractor statements stop living in spreadsheets.
- Entity routing, sending each invoice and payment to the right Xero organisation automatically.
- Refund and void handling, closing the gaps the native sync leaves open.
- A Power BI dashboard combining appointments, revenue, utilisation and outstanding balances.
- Least-data design. Only the fields that need to move are moved, and your data stays in accounts you own.
At the top end, one allied health practice we work with estimates the integration returned more than 50 hours of admin a month that had been spent re-keying invoices.
How long it takes and what it costs
A single connection, such as Halaxy to Xero with practitioner splits, typically takes two to four weeks. A multi-system build with dashboards takes six to eight weeks. Single integrations start at around $8,000, and we give a fixed-scope quote after a short discovery session rather than before.
Before you set up the native sync
- Decide whether you sync at group, clinic or practitioner level. Changing it later is painful.
- Map Halaxy fee types to the right Xero revenue accounts before the first sync.
- Agree who records refunds and voids in Xero, and when.
- Reconcile a full week manually after go-live to catch duplicates early.
- Talk to your bookkeeper or accountant. Specialist Halaxy bookkeepers have published useful syncing tips too.
Frequently asked questions
Does Halaxy integrate with Xero?
Yes. Halaxy has a built-in Xero integration that syncs invoices, payments, expenses, deposits and contacts. It is also listed on the Xero App Store.
Is the Halaxy Xero sync two-way?
It is one-way by default, from Halaxy to Xero. Two-way syncing can be enabled so that payments recorded in Xero update invoices in Halaxy.
Does Halaxy sync refunds to Xero?
No. Refunds must be added to the Xero invoice manually, and deleted invoices must be voided in Xero by hand.
Does Halaxy work with MYOB or QuickBooks?
Halaxy supports QuickBooks and Reckon One natively. MYOB and other systems need a custom integration.
